I do not completely agree to your Doctor's opinion. The burning sensation and aching feeling, which developed recently could still be due to urinary tract infection. Upto 20% of cases the urine culture could be negative even if there is an infection. A step by step approach is needed here inorder to avoid any further complications.
Repeat early morning urine culture and routine examination has to be done. A trial course of antibiotics can also be considered. Along with this oestrogen creams applied in the vagina can help in bringing back the normal bacterial flora. Prevention and treatment of UTI is very important as long term infections can reach upto your bladder and kidney and cause further complications.
I would like to know some additional details from you so that I can give a solid recommendation and action plan.
1. Do you have fever or night sweats ?
2. Is there any pain in the back , near the rib cage ?
3. Since how many days are you having this aching and burning while passing urine ?
4. Is the pain more in early mornings ?

I don't have a fever or night sweats. Sometimes I have a pain in my back, but it comes when I lie down for long periods of time. It's nothing new that's developed with the burning. I've had the burning and aching for about 2 weeks now. But it's not any worse with passing urine. It's a burning that's there all the time and doesn't necessarily worsen while passing urine. The pain doesn't seem to be any worse in the mornings. I do have a somewhat decreased urine flow during the night if I get up to urinate, but that's nothing new for me either. It's a normal flow throughout the day. I'm confused as to what to do. I have a HORRIBLE time with antibiotics. They make me horribly sick most of the time, and I hate to take one. I live alone and have no one to call if I have a reaction. The doctor here seems to think it's atrophic vaginitis. But I don't know, and I'm really scared right now. Thank you.
